The transformer of the original Progressive Dynamics Converter in my RV is getting really hot and the charge board appears not to be working (no light on the LED and voltage to coach batteries is 12.9 V regardless of the state the batteries are in). The model I believe I have is a Progressive Dynamics PD733.

I was hoping that it is possible to upgrade the old transformer with a modern converter and leave the old AC power center and DC Fuse Board in place. The old converter/transformer shows that it is rated  12.6 V DC with 55 Amps /  15 Charging Amps.

Can I use something like a new Progressive Dynamics PD9260c , and if so how would I go about wiring it in?

Behind the charge board of the old unit, there is a switch which I think does automatic switching between the coach batteries and the transformer. Would I just bypass this switch/charge board and wire the DC out of the new converter/charger to the fuse board?

Thank you Dave! One more question. If I installed an all-in one power center like the Inteli-Power® 4000 Series will it require a separate transfer switch to prevent two power sources from entering the AC Distribution Panel at the same time?

The PD4000 is designed to only have one power source coming into the unit.   I do not know how your rig was set up originally however, selection between either shore power cable or generator can be controlled in the following two ways:
1) A auto transfer switch or,
2) Shore power cable (connected directly to PD4000 Main 30 amp Breaker) manually plugged into either the generator output or campsite 30 amp plug.

Please understand that the AC circuit breakers are not supplied with the Power center. You have to order them separately
A. One 30 amp main.
B. 3 single branch (e.g. two 15 plus one 20 amp for AC) or 2 dual 15 amp branch (provides 4 branch circuits) plus one 20 amp AC breaker.

Where are your batteries. Mine are in the very front under the hood, while the power center, very similar to yours, is back at the rear axle, so I just mounted a newer 4 stage power converter right above the batteries and made a power cord that plugs up in an a/c outlet right under the dash. Very short runs to the battery, seems like a great solution. Back at the power station I just found the hot lead to the old charger and disconnected it from the breaker. Mine had two DC buses, one fed by the battery and one fed by a big relay that would switch from battery to the charger if it was active. I just disconnected the relay and connected the two buses so they are both always directly to the battery.
